The season begins a year after Sam jumped into hell with Adam, the Winchesters half-brother; while posessed by Lucifer with Dean Winchester living a happy and normal life with his girlfriend, Lisa, and her son, Ben.

Mysteriously, Sam is brought back from hell, but there’s something wrong underneath the surface: he doesn't have a soul; making him unemotional and callous. He has been working with their mother's cousins, the Campbells, for the past year.

They return to hunting together but Dean chooses to live with Lisa until Dean was bitten by a vampire shortly after, breaking up the couple and making Dean suspicious of Sam. He becomes even more so when he finds the Campbell compound crawling with cousins he never knew about and Sam working with Samuel to 'interrogate' monsters.

Castiel finds himself attracted to the demon Meg despite himself.

They work with Crowley trying to get Sam's soul back, but it remains difficult. Dean makes a deal with death where he is death for a day and Death returns Sam's soul. They also discover a fictional universe Balthazar sends them to where Dean and Sam are actors named Jared and Jensen and Castiel is played by Misha.

The season ends with Castiel breaking the wall in Sam's mind and Sam absorbs his memories of the time he was soulless. In the real world, Balthazar reveals Crowley's hiding place to Dean and Bobby. Dean and Bobby arrive at Crowley's hideout, but are attacked by a cloud of demons. Castiel tries to kill Crowley but discovers that he cannot. Crowley has allied with Raphael as Castiel betrayed him. Giving up Ellie's Purgatory blood, Castiel escapes. Crowley recites the spell to open Purgatory with Raphael, but nothing happens. Castiel had switched the jars of Purgatory blood, using the real one to open Purgatory and absorb every soul there. Now all powerful, Castiel proclaims himself as the new God of the world, and tells the group to bow down and profess their love unto him their Lord or he shall destroy them.
